Crunchyroll is the best site for watching anime that is currently running in Japan.  They also have a very impressive catalog of previous seasons and classics.  Also, they do simulcasts of certain shows.

Hulu has a good collection of anime amongst their television selection.

YouTube has a good selection of anime in their shows section.
